Derived from the marks of the Uthmani script itself: the sukun, the small meem, and an unmarked letter determine the nun and meem rules.
The nun and meem coloring matches a full analysis of the whole text. For the madd (elongation), the script marks only the obligatory ones, so the coloring there is less certain — your shaykh is the reference.
